Dr. Paul Hoyningen-Huene befasst sich insbesondere mit Fragen der theoretischen Wissenschaftsphilosophie im Anschluss an Thomas S. Kuhn und Paul Feyerabend sowie der Wissenschaftsethik. Einen Forschungsschwerpunkt legt Hoyningen-Huene auf das Problem der Inkommensurabilität, also der Nicht-Übersetzbarkeit von Begriffen einer wissenschaftlichen Theorie in die Begriffe einer anderen Theorie. Einen weiteren Schwerpunkt seiner Arbeit bilden gesellschaftlich relevante Fragestellungen aus dem Bereich der Wissenschaftsethik, wie die Frage nach der Verantwortung von Wissenschaftlern und Ingenieuren für die von ihnen entwickelten Erkenntnisse und Technologien.

Neue philosophische und ethische Erkenntnisse erbringt Hoyningen-Huene zudem in Feldern wie der Philosophie der Naturwissenschaften, der Geschichtswissenschaften und der Psychologie, der Mathematisierung der Wissenschaften, der Natur der Wissenschaft sowie der technischen Verwertbarkeit der Naturwissenschaften. Er publiziert darüber hinaus zur Philosophie populärer Phänomene wie beispielsweise des Fußballs.

Neben theoretischen Ausarbeitungen macht sich der Philosoph für den Transfer der philosophischen Erkenntnisse in die Praxis verdient. Er baute z.B. mit dem bis 2014 jährlich stattfindenden „Sino-German Symposium on the Philosophy of Science and Technology“ fruchtbare Wissenschaftsbeziehungen zwischen Deutschland und der aufstrebenden Wissenschaftsnation China auf.
